ignoreing server start options with GUI

everytime i start up a server in 1.2.3(or whatever the latest version is) it seems to ignore most of the server options i set. i use steam's GUI to start a temprary server to play for a few hours. some of the options i notice not changing are the game mode... powerlevel averaging, real good/evil teams, spawn invulernable time, among other things... is there any way to fix this currently?

Just go to the autoexec.cfg and add in the cvars you want to change along with the values you want changed.

i already know how to do that and my topic regards the use of steam's GUI being used to start the server
