Well, you see his UNCLE in Link to the Past, but his father, well, I could be wrong...

In Majora's Mask and Link's Awakening...and, well, in the Oracles, Impa does come along and mention Zelda is missing, so, I'll stick with Majora's and Link's Awakening.

Well, if you mean how does the actual game start up, it's with the logos and then a title screen with Link riding Epona. If you mean the story, it starts with the Deku Tree ordering Navi to accompany Link.
