it's between the "edit" and "reply" button, replies are more subthreads than reply now .. or see it the way you want
basically i like the new version .. even if it's still in a beta stage (i get an error sometime when loading a thread)
the only things i don't like are all the "reason" fields .. i don't feel free o_o and maybe the quick reply (which isn't "quick" anymore)

Quick reply is between the EDIT and QUOTE buttons, it's a page with a curving arrow. I'll be writing a new FAQ to cover the new features.

I believe the green squares are a marker for your reuputation. There is a numeric value for it in your profile, I think. For example, hold your cursor over Cuc's "reputation meter", and it will describe it for you
