It is a form of slang that developed from a spelling error, methinks. Either that, or people just felt the need to type the word "pwn" instead of "own". But basically, to "pwn" someone is to "own" someone. "Owning" refers to really taking someone to school in a game, particularly Counter-Strike S). Like a score of 100 kills and 2 deaths is very much so "pwning".
